This model would allow to assess the effect of different environmental variables and of a particular starter yeast strain not only on fermentation kinetics but also on the production of relevant fermentation products (such as ethanol, glycerol, acetic acid, or some volatile compounds). This model would be useful in the improvement and control of the fermentation process, as well as in the definition of a rational use of enological additives and starter cultures, in order to ensure and improve wine quality.Publication Open Access Base genética del tropismo de lentivirus de pequeños rumiantes y estudio de la resistencia innata por APOBEC3(2015) Glaría Ezquer, Idoia; Reina Arias, Ramsés; Andrés Cara, Damián de; Producción Agraria; Nekazaritza EkoizpenaLos lentivirus de pequeños rumiantes (SRLV), que incluyen al virus Visna/Maedi (VMV) y al de la artritis encefalitis caprina (CAEV), infectan ovejas y cabras distribuidas por todo el mundo causando un cuadro multisistémico que afecta articulaciones, pulmones, glándula mamaria y sistema nervioso central. Las pérdidas derivadas de la infección van desde el aumento en la tasa de reposición, a un descenso en las producciones animales o en el valor comercial del rebaño. Aunque la enfermedad causada por los SRLV es de carácter lento y generalmente afecta a pulmones y glándula mamaria en nuestro país, se han descrito brotes epidemiológicos causantes de artritis y encefalitis en ovinos que afectan un gran número de animales, causando pérdidas directas. En la actualidad existen 5 genotipos descritos (A‐E) que presentan una alta variabilidad genética y biológica. Los genotipos A y B a los que pertenecen las estirpes clásicas de VMV y CAEV respectivamente, están distribuidos mundialmente, mientras que los genotipos C y E están restringidos a zonas geográficas concretas. En ausencia de tratamientos o vacunas totalmente protectoras, las medidas de control se basan en la detección temprana de animales infectados y su posterior eliminación del rebaño. Tras la infección, los animales infectados desarrollan una respuesta de anticuerpos que, si bien no es capaz de eliminar el virus, es indicadora de la infección. Así, empleando métodos de detección serológica podemos diagnosticar la infección indirectamente. Los métodos más eficaces hasta el momento son los ELISAs basados en proteínas recombinantes y péptidos sintéticos. Sin embargo, los métodos disponibles en el comercio están diseñados teniendo en cuenta una única estirpe viral, que sumado a la alta variabilidad antigénica de los SRLV, hace que las medidas disponibles fallen a la hora de controlar todo el espectro antigénico presente. La organización genómica de los lentivirus está bastante conservada entre los miembros del género. Así, a los genes estructurales gag, pol y env encargados de codificar proteínas de la cápside, proteínas para la replicación del material genético e integración y las proteínas de la envoltura, respectivamente, hay que sumarles los accesorios vpr, rev y vif en el caso de los SRLV, todos ellos flanqueados por el regulador de la transcripción viral, la región LTR. En la patogénesis de las enfermedades lentivirales es esencial conocer las interacciones entre el virus y el hospedador que determinan el tropismo y el desarrollo de los síntomas. Los factores virales incluyen las proteínas de la envoltura, encargadas de unirse al receptor celular y la región LTR encargada de regular la actividad transcripcional. Los factores del hospedador son más diversos ya que pueden incluir todo el fondo genético de una raza o una población determinada capaz de restringir la replicación viral de manera efectiva. Uno de los pasos clave en el establecimiento de la infección es la superación de las barreras de la inmunidad innata, que reconocen directamente determinantes virales e inducen la eliminación del patógeno mediante factores de restricción como APOBEC3. La caracterización genética y virológica de las estirpes implicadas en los brotes epidemiológicos de artritis y encefalitis, puede aportar hallazgos esenciales en el conocimiento de la relación entre la secuencia genética de los aislados y la capacidad para establecer la infección en un tejido determinado. Por otro lado, componentes de la inmunidad innata del hospedador capaces de inhibir la replicación viral pueden ser también determinantes del tropismo. Por todo ello en esta tesis nos planteamos los siguientes estudios: a) Aislamiento y caracterización genética de estirpes implicadas en el brote artrítico. b) Aislamiento y caracterización genética de estirpes implicadas en el brote de encefalitis. c) Caracterización de la restricción de los SRLV por APOBEC3.Publication Open Access Biofuncionalización de nanoestructuras para aplicación en sistemas de detección(2017) Ciáurriz Gortari, Paula; Fernández Santos, Fátima; Solano Goñi, Cristina; Producción Agraria; Nekazaritza Ekoizpena; Gobierno de Navarra / Nafarroako GobernuaLa presente tesis doctoral, enmarcada en el campo de nanobiotecnología, presenta el desarrollo de diversas estrategias de biofuncionalización de nanoestructuras con diferentes propiedades con el fin de ser aplicadas en sistemas de detección tipo inmunoensayos e inmunosensores. Este trabajo se aborda desde dos perspectivas: biofuncionalización de (i) nanopartículas y (ii) superficies nanoestructuradas. La primera parte se centra en la evaluación de diversos factores en las características y funcionalidad de conjugados de nanopartículas de oro (AuNPs) y carbono (CNPs) con enzimas y/o anticuerpos. Se comparan las estrategias de unión covalente y adsorción mediante la conjugación de la enzima hierro superóxido dismutasa (FeSOD) a AuNPs a través de un brazo de unión. Se observa que la unión covalente resulta algo más favorable en cuanto a cobertura y actividad enzimática, además de mayor estabilidad frente a variaciones de fuerza iónica y pH del medio, si bien la reproducibilidad de ambas estrategias es algo reducida. Asimismo, se muestra que es posible manipular la disposición de las enzimas secuenciales glucosa oxidasa (GOx) y peroxidasa (HRP) sobre CNPs mediante la modificación del orden de incubación y las proporciones proteína:CNP, lo que afecta a la actividad del complejo. Se comprueba que la GOx presenta mayor afinidad por las CNPs, si bien su actividad se ve afectada, al contrario que la HRP, cuya eficiencia catalítica aumenta tras la unión a CNPs. Por otra parte, se comparan diferentes metodologías de biofuncionalización de AuNPs con anticuerpos y la enzima HRP, adsorción directa, covalente o covalente orientada, con el fin de comparar su potencial para mejorar la sensibilidad del inmunoensayo ELISA. La unión por adsorción proporciona una mayor capacidad de amplificación, consiguiendo un aumento en la sensibilidad en la detección del alérgeno gliadina de seis veces mediante ELISA indirecto. La segunda parte presenta la caracterización de un novedoso biosensor óptico basado en nanoestructuras periódicas de pilares resonantes (RNP) formados por multicapas de SiO2/Si3N4. Se describe el desarrollo del proceso de biofuncionalización de estos materiales dispuestos en nanopilares, aplicando diferentes estrategias de activación, silanización y unión covalente de biomoléculas, llegando a un protocolo de biofuncionalización estable y reproducible. Asimismo, se desarrolla un protocolo para la detección de la interacción antígeno-anticuerpo empleando el modelo IgG-anti-IgG y un formato directo, demostrando la capacidad de los RNP como sensores a tiempo real (real time) y en ausencia de marcadores (label-free). Además, es posible regenerar esta interacción, permitiendo la re-utilización de la superficie. Este procedimiento es empleado para el desarrollo de métodos de medida para la detección de analitos de bajo peso molecular (ácido ocadaico y bifenilo policlorado 169) en el rango de ng/ml aplicando un formato competitivo.Publication Open Access Biotechnological development of a new bioinsecticide based on a Helicoverpa armigera nucleopolyhedrovirus from Spain(2015) Arrizubieta Celaya, Maite; Caballero Murillo, Primitivo; Simón de Goñi, Oihane; Producción Agraria; Nekazaritza EkoizpenaEl taladro del tomate, Helicoverpa armigera (Hübner) (Lepidoptera: Noctuidae), es una de las principales plagas polífagas de la Península Ibérica. El nucleopoliedrovirus simple de H. armigera (HearSNPV) es un método eficaz para el control de dicha especie. En esta tesis, se evaluó la diversidad genotípica de dos aislados españoles del HearSNPV con el objetivo de seleccionar una mezcla de genotipos con mejores características insecticidas. La caracterización biológica reveló que la mezcla co-ocluida de dos genotipos (HearSP1B:LB6), en proporción 1:1, presenta propiedades insecticidas mejoradas, por lo que fue seleccionada como materia activa de un nuevo bioinsecticida. Con el objetivo de detectar los cambios genéticos responsables de estas diferencias en el fenotipo, se realizó la secuenciación completa del genoma de 5 genotipos. Las mayores diferencias entre todos estos genotipos se localizan en las hrs y en los genes bro. Además, se identificaron mutaciones puntuales en genes implicados en la replicación del ADN, la transcripción viral, o genes estructurales, que podrían ser responsables de la reducida producción de OBs de los genotipos de HearSP1 o el aumento de la patogenicidad de HearSP1B. También, se identificaron diversas mutaciones localizadas en los genes iap-2, iap-3 y hoar que podrían estar relacionadas con la estrategia de transmisión o con la capacidad para establecer infecciones encubiertas en el insecto huésped. Con el objetivo de ampliar el espectro de huéspedes de HearSNPV se aplicó la tecnología de co-oclusión de baculovirus para obtener muestras de OBs en las que se encontrasen co-envueltos HearSNPV y HearMNPV, para obtener una mezcla con las características insecticidas deseables de HearSNPV y el amplio espectro de huéspedes de HearMNPV. Cuando larvas de H. armigera fueron infectadas primero con HearMNPV y 12 o 24 horas más tarde con HearSNPV, los genomas de ambos se co-ocluyeron en los OBs en la misma proporción (1:1). Sin embargo, la mezcla co-envuelta no presentó mejores características fenotípicas, pero aumentó el espectro de huéspedes de HearSNPV, ya que este virus fue capaz de entrar e infectar a especies no susceptibles como S. frugiperda y M. brassicae. Con el fin de optimizar las condiciones para la producción masiva del virus, se evaluó el efecto de varios factores sobre la producción de cuerpos de oclusión (OBs). Los resultados obtenidos mostraron que la mayor producción de OBs se consigue inoculando larvas L5 recién mudadas con la CL80, e incubando las larvas individualizadas a 30ºC. La eficacia y la persistencia en campo de un formulado sencillo del nuevo bioinsecticida se compararon con las de varios insecticidas comerciales en cultivos de tomate en invernadero y en campo abierto. Dicho formulado protegió al cultivo con una eficacia similar a la de los insecticidas comerciales Dursban®, Turex® y Spintor®. En cambio, su persistencia fue mayor que la de los insecticidas comerciales, aunque las diferencias fueron más notables en los cultivos de invernadero. Toda esta información ha sido objeto de una solicitud de patente (P201430956), y constituye la base para el desarrollo de un nuevo bioinsecticida. Este nuevo bioinsecticida es una herramienta muy útil para el establecimiento de una agricultura sostenible en los cultivos de tomate en la Península Ibérica, ya que puede ser incluido en programas de Manejo Integrado de Plagas.Publication Open Access Characterization of transposon activity and genome-wide epigenetic regulation throughout the life cycle of Pleurotus ostreatus(2017) Borgognone, Alessandra; Ramírez Nasto, Lucía; Castanera Andrés, Raúl; Producción Agraria; Nekazaritza Ekoizpena; Universidad Pública de Navarra / Nafarroako Unibertsitate PublikoaMost prokaryotic and eukaryotic life forms have to deal with the presence of repetitive DNA sequences called transposable elements (TEs), whose ability to mobilize through the genome and insert at random position has an impact on genome stability and functionality. For a long time, TEs were described as ‘selfish’ DNA fragments, owing to their proliferation within the host genome without conferring any benefit or inducing detrimental effects when inserted in gene coding regions. Over time, however, this view was changed by the discovery of the contribution of transposons in genome integrity and evolution. Recent genome-wide characterizations have focused on the distribution of these mobile elements and the effects of active transposon copies within closely related genomes. Given their mutagenic potential, host genomes have evolved endogenous mechanisms to limit the mobilization and repress the transcriptional activity of transposons. In higher organisms, repeat sequences are transcriptionally silenced through epigenetic modifications, which modulate gene expression without producing permanent modifications along the nucleotide sequence. The integrated and dynamic nature of epigenetic pathways, including DNA methylation and RNA-silencing systems, can be regulated at different levels, leading to the targeted silencing of specific genomic regions. Thus, the revolutionary advent of high-throughput sequencing led to an unprecedented opportunity to generate genome-wide epigenetic profiles and extend the understanding of the contribution of TEs in genome evolution. The filamentous fungi, in particular, Neurospora crassa and other ascomycetes, have provided fundamental advances in many of the aforementioned areas. These organisms possess complex epigenetic pathways that are also conserved in other higher eukaryotes to efficiently shut down transposon activity. Despite their importance, the occurrence of epigenetic events as well as the impact of transposon activity in basidiomycetes have been poorly analyzed so far. Recent studies in Pleurotus ostreatus uncovered that the genome of this basidiomycete model is populated by a diverse set of TE families, providing a detailed picture of the distribution and importance of helitrons, which are a group of DNA transposons that mobilize through a rolling-circle mechanism. Therefore, the principal aim of this work is to investigate the inheritance of helitron transposons and profile the epigenetic and transcriptomic landscape of P. ostreatus at different growing stages. Both objectives have been performed through the use of molecular techniques integrated with subsequent Sanger or Next-Generation sequencing data analysis. This PhD dissertation is comprised of four main chapters. Chapter I describes the current state-of-the-art of genome sequencing, transposon identification and epigenetic mechanisms (DNA methylation and RNA silencing pathways); it also provides an introductory overview on the fungal kingdom and the model system P. ostreatus. Chapter II presents the inheritance patterns of HELPO1 and HELPO2 helitron families in the meiotically-derived progeny of P. ostreatus. Our results report the distorted segregation patterns of HELPO2 helitrons that lead to a strong under-representation of these elements in the progeny. Further analyses of the HELPO2 flanking sites showed that the meiotic process of gene conversion may contribute to the elimination of such repetitive elements, favoring the presence of HELPO2 vacant loci. Moreover, the analysis of HELPO2 content in a reconstructed pedigree of subclones maintained under different culture conditions revealed an event of helitron somatic transposition. Additional investigations of genome and transcriptome data indicated that P. ostreatus carries active RNAi machinery that could be involved in the control of transposable element proliferation. These findings provide the first evidence of helitron mobilization in the fungal kingdom and highlight the interaction between genome defense mechanisms and invasive DNA using P. ostreatus as a model. Chapter III describes the occurrence of epigenetic defense strategies in this fungal model. The analyses report a picture of genome-wide epigenetic (DNA methylation and small RNAs) and transcriptional (mRNA) patterns in P. ostreatus throughout its life cycle. High-throughput sequencing analyses (BS-seq, sRNA-seq and mRNA-seq) performed in monokaryon and dikaryon samples revealed epigenetic differences among strains but not within developmental stages. Our results uncovered strain-specific DNA methylation profiles (~ 2 to 7 % global methylation levels) and 21-22nt small RNA production primarily involved in the repression of transposon activity. Furthermore, our findings provide evidence that TE-associated DNA methylation—but not small RNA production—is directly involved in the silencing of genes surrounded by transposons. Finally, these findings also report key genes that are activated in the fruiting process through a comparative analysis of transcriptomes. A general discussion on findings presented in this thesis is given in Chapter IV. This last part reports a critical outlook on the epigenetic and transcriptional state of the two helitron families of the P. ostreatus strains that are differentially subcultured during several years, as well as nucleus-specific methylation variations in dikaryotic strains that share an identical genetic complement but different subculture conditions.Publication Open Access Chrysodeixis chalcites nucleopolyhedrovirus: a useful component for IPM programs on the Canary Islands banana crops(2017) Fuentes Barrera, Ernesto Gabriel; Caballero Murillo, Primitivo; Simón de Goñi, Oihane; Hernández Suárez, Estrella; Producción Agraria; Nekazaritza EkoizpenaLa platanera (Musa acuminata Colla) es uno de los principales cultivos de las Islas Canarias, representando el 30% de la producción agrícola total del archipiealago. Dicho cultivo se realiza bajo invernaderos de malla principalmente en las vertientes cálidas del sur de las islas, y al aire libre en las frías vertientes del norte. Por ello, los cultivos bajo malla presentan mayores poblemas fitosanitaríos. Chrysodeixis chalcites (Esper, 1789) (Lepidoptera: Noctuidae) ha sufrido cambios importantes en su hábitos alimenticios. Actualmente se alimenta principalmente de los frutos de platanera, produciendo dafios en la epidermis que reducen claramente su valor comercial. El control de dicha plaga implica el uso repetido de un reducido número de materias activas, lo que favorece la aparición de resistencia, y por lo tanto disminuyendo su efectividad. Además, desde el año 2014 la gestión integrada de plagas (GIP) es de obligado cumplimiento en los sistemas de cultivo españoles. El objetivo de esta tesis ha sido abordar varios algunos aspectos importantes para la implementación de un programa de GIP efectivo en los cultivos de platanera de las Islas Canarias, España. La toma de decisiones efectiva en GIP se basa en la comprensión de las relaciones que se producen entre el número de individuos plaga, la respuesta de las plantas a los daños producidos por dichos individuos y las pérdidas económicas resultantes. Por ello, en la presente tesis se estimó en primer lugar la incidencia y el daño alimenticio producido por C. chalcites, así como las pérdidas de producción debidas al daño directo a la fruta y al coste indirecto derivado de la compra y aplicación de insecticidas. La prevalencia de infestaciones varió entre el 42 y 100% y fue similar en tos dos años de prospecciones. El daño foliar medio (1.5-7.3%) y el daño en fruta (1.0-5.7%) varió significativamente en las islas según el tipo de plantación (vertientes orientadas al norte o al sur) y estación. En general, los daños resultaron similares entre los dos tipos de plataciones, excepto en Gran Canaria y Tenerife, donde se registaron más daños foliares y en fruto, respectivamente , en la vertiente sur. Los daños también fueron similares entre las estaciones, Jo que indica que C. chalcites está presente en el cultivo durante todo el año. El peso de plátanos dañados respecto a la fruta cultivada varió significativamente entre las islas, desde el 0,2% en Tenerife hasta el 4,2% en El Hierro, siendo este daño especialmente importante en primavera. Dicho periodo es el más susceptible para determinar la cantidad y calidad de la fruta cosechada, ya que coincide con el desarrollo del fruto tras la floración. En total se perdieron unas 3.155 toneladas de platano/año, lo que representa el 1,5% de la producción anual (2,68 millones de euros/afio). Además, los costes de control con indoxacarb, el insecticida más utilizado (73%), supondrían unos 240€/ha por ciclo de cultivo. Dado que su uso continuado probablemente favorezca el desarrollo de resistencia, se necesitan nuevos insecticidas para rotar con los pocos productos autorizados . Entre ellos el nucleopoliedrovirus de C. chalcites, ChchNPV (Género Alphabaculovirus, Baculoviridae) resulta ser un insecticida seguro, eficiente y sostenible. El siguiente objetivo fue evaluar el uso potencial de ChchNPV como un nuevo agente de control biológico en GTP. Para ello, primero se estimó Ja prevalencia y diversidad genética de las variantes de ChchNPV presentes en las poblaciones naturales de C. chalcites en Canarias y después se evaluó la eficacia insecticida del aislado más prevalente en comparación con dos insecticidas usados frecuentemente, indoxacarb y Bacillus thuringiensis (Bt), a pequeña escala en plantas jóvenes de platanera en condiciones de invernadero y aire libre. En general, la prevalencia de infección por ChchNPV fue del 2,3%, siendo de 0-13,8% en El Hierro, 0-5,6% en La Palma, 0-4,8% en Tenerife, 0-1% en La Gomera y 0% en Gran Canaria. En plantaciones bajo invernadero, la prevalencia de infección fue el doble (3%) que al aire libre (l,4%). ChchNPV-TF1 fue la variante más abundante (82%) y extendida, por lo que se seleccionó para los ensayos de campo. La aplicación 109 cuerpos de oclusión (OBs)/I de ChchNPV-TF1 redujo significativamente la densidad larvaria y el daño foliar en plantas jóvenes de platanera, al igual que los productos convencionales indoxacarb y Bt. Sin embargo, la mayor mortalidad producida por ChchNPV-TF1 en las larvas recolectadas a lo largo del tiempo sugiere que adquisición de una infección letal ocurre durante un periodo de tiempo más extendido, en comparación con el breve periodo que manifiestan las larvas tratadas con los insecticidas convencionales. Estos resultados indican una mayor persistencia de ChchNPV-TF1 en la p!anta de platanera. El último objetivo de este trabajo abordó la evaluación de la eficacia de ChchNPV-TF1 para proteger los frutos de platanera de los daños producidos por C. chalcites en invernaderos de malla en plantaciones comerciales, durante un ciclo de cultivo completo en comparación con el tratameitno convencional. En los ensayos de 2014, el daño foliar fue similar entre las dos estrategias de control en las tres islas, mientras que el daño en fruto en las parcelas tratadas con ChchNPV-TF1 fue sorprendentemente mayor en Tenerife, pero similar en Gran Canaria y La Palma. En Tenerife y Gran Canaria Ja mortalidad larvaria fue mayor en la parcela tratada con ChchNPV-TFl, mientras en La Palma la baja incidencia no permitió determinar la mortalidad larvaria. En un segundo ensayo en Tenerife en 2015 los tratamientos con virus se aplicaron varios meses antes del dasarrollo del fruto, y esta vez ChchNPV-TF1 proporcionó un control efectivo, similar al proporcionado por los insecticidas convencionales. En conclusión, este nuevo agente de control biológico resulta útil para ser incluido en la gestión integrada de C. chalcites en cultivos de platanera de Canarias. Los resultados de esta tesis forman parte de un trabajo más amplio que tiene como objetivo definir los umbrales de daño de C. chalcites en cultivos de platanera y el uso potencial de este nuevo insecticida biológico.Publication Open Access Development of a new bioinsecticide based on a Chrysodeixis chalcites nucleopolyhedrovirus from the Canary Islands(2014) Bernal Rodríguez, Alexandra; Caballero Murillo, Primitivo; Simón de Goñi, Oihane; Producción Agraria; Nekazaritza EkoizpenaChrysodeixis chalcites (Lepidoptera: Noctuidae) es una plaga importante que causa valiosos daños económicos en los cultivos de platanera de las Islas Canarias. El control efectivo de esta plaga con insecticidas químicos requiere muchas aplicaciones, aumentando los costes de producción, lo que puede derivarse en riesgos ambientales graves, y la acumulación de residuos químicos que dificultan la comercialización del plátano. En estos casos, una de las alternativas más realistas para el control seguro y eficaz de la plaga la constituyen los bioinsecticidas basados en microorganismos entomopatógenos incluidos los baculovirus. En condiciones naturales las poblaciones de C. chalcites se ven afectadas por un Alphabaculovirus (Baculoviridae) llamado C. chalcites nucleopoliedrovirus (ChchSNPV). El objetivo de esta tesis doctoral ha consistido en abordar algunos de los desarrollos biotecnológicos necesarios para la obtención de un nuevo bioinsecticida basado en un ChchSNPV autóctono de las Islas Canarias. Una buena parte de los resultados de esta tesis forman parte del contenido de una solicitud de patente para el desarrollo de un nuevo bioinsecticida (P201330487). Sin embargo, algunos estudios muestran que el aumento de ácidos grasos saludables como el ácido a-linolénico (ALA), el ácido eicosapentaenoico (EPA), el ácido docosahexaenoico (DHA) y el isómero C18:2 c9t11 del ácido linoleico conjugado (CLA) en la carne tras la adición de fuentes de PUFA en las dietas de los animales no es muy significativo. Las hipótesis planteadas para esta discordancia apuntan a la regulación de la expresión de genes implicados en el metabolismo lipídico. Por lo tanto, el objetivo del presente estudio ha sido valorar el efecto de la incorporación materias primas ricas en PUFA (semilla de lino y chía ricas en ALA y microalgas marinas con un alto contenido en DHA) en la alimentación de corderos de raza Navarra durante el cebo de sobre las características de crecimiento y de la canal, el desarrollo del tejido graso y la composición en ácidos grasos de la carne y de la grasa, además de analizar varios parámetros relacionados con la calidad de la carne y valorar su aceptabilidad por parte de los consumidores. Por último, con objeto de profundizar en la comprensión de los mecanismos moleculares por medio de los cuales los PUFA pueden ejercer su acción en el tejido adiposo, se ha estudiado la expresión de varios genes lipogénicos y adipogénicos.Publication Open Access Evaluation of new strategies to combat Staphylococcus aureus biofilm mediated infections in medical devices(2018) Burgui Erice, Saioa; Valle Turrillas, Jaione; Lasa Uzcudun, Íñigo; Ciencias de la Salud; Osasun Zientziak; Gobierno de Navarra / Nafarroako Gobernua, IIQ14066.RISegún recoge el estudio EPINE-EPS orientado a la recogida de datos de prevalencia de las infecciones nosocomiales en España, en el año 2017 alrededor de 62.000 pacientes adquirieron algún tipo de infección nosocomial durante su estancia en un centro hospitalario. La práctica médica actual resulta impensable sin la utilización de distintos dispositivos implantables tales como válvulas, catéteres venosos centrales, catéteres urinarios o prótesis articulares para el tratamiento de los pacientes. A pesar de todos sus beneficios, un aspecto negativo asociado a la utilización de dispositivos médicos invasivos es un mayor riesgo a sufrir infecciones por microorganismos que crecen adheridos a su superficie. Las infecciones relacionadas con dispositivos médicos suponen un porcentaje creciente y significativo de las infecciones nosocomiales, y provocan un incremento del gasto sanitario, así como una mayor morbilidad y mortalidad del paciente. Aunque, una gran variedad de microorganismos puede causar infecciones asociadas a implantes, Staphylococcus aureus y S. epidermidis ocupan un puesto muy destacado entre los agentes que con mayor frecuencia causan infecciones asociadas a dispositivos médicos. Su presencia en la piel humana facilita sus posibilidades de alcanzar la superficie del implante y por otro lado su elevada capacidad para adherirse a la superficie de materiales abióticos les permite adherirse irreversiblemente a su superficie. Una vez que la bacteria se ha adherido a la superficie, las bacterias comienzan a dividirse y secretar una matriz extracelular que las rodea formando lo que comúnmente se conoce como biofilm. La formación de biofilm incrementa la resistencia de las bacterias a los tratamientos antibióticos y a la acción del sistema inmune. En el caso de las infecciones producidas por S. aureus esta situación se agrava por la existencia de cepas resistentes a múltiples antibióticos, como meticilina y antibióticos glucopéptidos. En esta tesis hemos trabajado en distintas estrategias que podrían ayudar a reducir la incidencia de estas infecciones. En el primer capítulo, hemos estudiado cómo la modificación de la topografía de la superficie del biomaterial del implante médico puede reducir la adhesión bacteriana y la formación de biofilms. Para ello, hemos utilizado una metodología laser de interferencia directa (DLIP) para modificar la topografía de la superficie de poliestireno a escala submicrométrica. Los resultados han revelado que las estructuras micrométricas tridimensionales tienen un profundo impacto sobre la adhesión bacteriana. Los patrones tipo línea y pilar mejoran la adhesión de S. aureus, mientras que una microtopografía laminar irregular reduce la adhesión de S. aureus tanto en condiciones de cultivo estático, como de flujo continuo. Además, las superficies laminares mantienen la capacidad de inhibir la adhesión de S. aureus tanto cuando la superficie se cubre de proteínas del suero humano tras su implantación. En el segundo capítulo, nos hemos interesado en estudiar el papel que juegan los sistemas de dos componentes (TCS) de S. aureus en su adaptación para colonizar y sobrevivir en la superficie de los implantes médicos. Utilizando un modelo murino de infección por catéter in vivo y una colección de mutantes en cada uno de los TCS no esencial de S. aureus, investigamos el requerimiento de cada TCS para colonizar el catéter implantado. Entre los 15 mutantes en TCS no esenciales, el mutante arlRS ha exhibido la deficiencia más importante en su capacidad para colonizar catéteres implantados. Además, el mutante arlRS ha sido el único que ha presentado un déficit importante en la producción de PNAG, el principal exopolisacárido de la matriz del biofilm de S. aureus cuya síntesis está mediada por el locus icaADBC. Nuestros resultados indican que la regulación de la síntesis de PNAG por ArlRS se produce a través de la represión de IcaR, un represor transcripcional de la expresión del operón icaADBC. Así, la deficiencia en la colonización del catéter se restauraba cuando el mutante arlRS se complementó con el operón icaADBC. Estos resultados indican que ArlRS es un TCS clave para la formación de biofilm en la superficie de los catéteres implantados y que la activación de la producción del exopolisacáridos PNAG es, entre los muchos rasgos controlados por el sistema ArlRS, uno de los que mas contribuyen a la colonización del catéter. Por último, en el tercer capítulo abordamos la prevención de la formación de biofilm de S. aureus mediante el desarrollo de vacunas antibiofilm. Bajo la premisa de que en una infección causada por bacterias creciendo en biofilm, la interfaz entre el huésped y la bacteria es la matriz extracelular, analizamos el potencial de proteínas extracelulares secretadas a la matriz del biofilm para inducir una respuesta inmune protectora contra infecciones por S. aureus. Mediante el uso de técnicas proteómicas, caracterizamos los exoproteomas de la matriz del biofilm producido por dos cepas clínicas de S. aureus que producen biofilms de naturaleza exopolisacáridica o proteica. Los resultados han mostrado que con independencia de la naturaleza de la matriz del biofilm, existe un núcleo común de proteínas secretadas a la matriz de ambos tipos de biofilms. La inmunización con un extracto de exoproteínas de la matriz del biofilm induce una respuesta inmune humoral y la producción de interleuquinas IL-10 e IL-17 en un modelo de infección de ratón. Los anticuerpos producidos promueven la opsonofagocitosis y la muerte de S. aureus. Como consecuencia de la inducción del sistema inmune, los ratones inmunizados presentaban un recuento significativamente menor de bacterias en la superficie del implante y en el tejido circundante utilizando un modelo de infección con malla intraperitoneal. En conjunto, los datos de este trabajo muestran el potencial que las exoproteínas de la matriz del biofilm pueden tener como vacuna multivalente frente a infecciones causadas por biofilms de S. aureus.Publication Open Access Expresión de marcadores moleculares implicados en la adipogénesis en el tejido intramuscular en vacuno de carne(2017) Martínez del Pino, Lara; Arana Navarro, Ana; Soret Lafraya, Beatriz; Producción Agraria; Nekazaritza Ekoizpena; Universidad Pública de Navarra / Nafarroako Unibertsitate PublikoaEn vacuno, la grasa intramuscular (GIM) o veteado es esencial para la palatabilidad de la carne, por lo tanto es un factor importante que afecta a la calidad de ésta. El contenido en GIM puede estar relacionado con la distinta localización anatómica de los músculos, las funcionalidades de los mismos e, incluso, por su metabolismo o tipo de fibra. También es conocido que en distintas razas, la GIM se desarrolla de forma diferente durante el crecimiento, dando lugar a distintos grados de acumulación de GIM y veteado en el momento del sacrificio de los animales. El desarrollo de la GIM se produce en un entorno característico, embebida entre fibras musculares y tejido conectivo. Dado que los adipocitos, los miocitos y los fibroblastos, es decir las células características de los tejidos adiposo, muscular y conectivo respectivamente, comparten un origen común, las vías señalización y la regulación de la formación de dichos tejidos, y no solo las implicadas con el tejido graso, podrían influir en la deposición de la GIM. El objetivo del presente trabajo fue estudiar el desarrollo de la GIM en distintos músculos de dos razas de ganado vacuno con distinta precocidad en la acumulación de GIM, además de la expresión génica de factores implicados en la formación de adipocitos (adipogénesis), músculo (miogénesis) y tejido conectivo (fibrogénesis). Con este propósito, el primer ensayo se centró en estudiar la GIM y la expresión de genes adipogénicos clave en distintos músculos de terneros Pirenaicos, una raza orientada a la producción de carne que presente una baja tendencia al engrasamiento y en particular para la acumulación de GIM. Para ellos, se cuantificó el porcentaje de GIM, proteína y humedad en muestras de los músculos longissimus thoracis (LT), semitendinosus (SM), masseter (MS), sternomandibularis (ST) y en el tejido adiposo subcutáneo (SC) de terneros de raza Pirenaica (n = 4). También se estudió la distribución de tamaño de los adipocitos y la expresión génica de genes clave en la adipogénesis (PPARG, CEBPA, FAPB4 y WNT10B). En los músculos MS y SM se observó un mayor contenido en GIM, en los que la distribución del tamaño de los adipocitos fue bimodal mientras que en los músculos LT y ST, con menor contenido en grasa intramuscular, fue unimodal. Esto sugiere que la diferente acumulación de GIM por parte de los músculos estudiados podría estar relacionada con diferencias en la hiperplasia e hipertrofia y con un desarollo más tardío de la GIM en los músculos LT y ST. Estas diferencias, sin embargo, no fueron reflejadas por la expresión de los genes analizados, a excepción del gen FABP4, que se expresó más en el músculo LT que en los músculos MS y SM. Al comparar la expresión de los genes estudiados en el depósito intramuscular y en el SC, la expresión de PPARG, CEBPA y FABP4 fue mayor en el SC, lo que concordaba con el mayor tamaño de los adipocitos observado en este depósito. Con el fin de realizar una comparación entre distintas razas además de entre músculos, en el segundo y tercer ensayo, además de la raza Pirenaica se estudió también la raza Frisona (n = 4). Se seleccionaron como representativos los músculos LT y MS de ambas razas y se procedió a cuantificar el contenido de GIM, proteína, humedad, colágeno total y colágeno soluble así como al análisis de la distribución de tamaño de los adipocitos. Además, se analizó la expresión de genes implicados en la formación de adipocitos y adipoquinas (PPARG, CEBPA, FAPB4, WNT10B, Zfp423, ADIPOQ, LEP), de genes miogénicos y mioquinas (Myf5, MyoD, MyoG, Mstn), y de los genes fibrogénicos (FN1, FGFR1, FBF1, FGF2, TGFB1). En ambas razas, el músculo LT presentó una distribución unimodal de los adipocitos, aunque éstos fueron de un tamaño medio mayor en la raza Frisona de acuerdo con su mayor contenido en grasa. Por otro lado, igualmente en ambas razas, el músculo MS presentó una distribución bimodal; en este caso no se observaron diferencias en el tamaño de los adipocitos ni en la cantidad de grasa. Comparando cada raza de forma independiente, en los terneros de raza Pirenaica el contenido de GIM fue mayor en el músculo MS en comparación con LT. En terneros Frisones sin embargo, a pesar de presentar diferente distribución del tamaño de los adipocitos, los músculos LT y MS, presentaron un contenido similar de GIM. Los resultados del estudio de la expresión génica indicaron que los genes adipogénicos CEBPA, WNT10B y la adipoquina LEP no presentaron diferencias de expresión entre los músculos y las razas analizadas. Sin embargo, la expresión del gen PPARG fue mayor en los músculos LT y MS de los terneros de raza Pirenaica, al contrario que el gen FABP4 cuya expresión fue mayor en ambos músculos de terneros Frisones. Por otra parte, comparando los dos músculos en terneros Frisones, el gen Zfp423 se expresó más en el músculo LT mientras que hubo una mayor expresión de la adipoquina ADIPOQ en el músculo MS. Los genes relacionados con la fibrogénesis FN1, FGFR1, FGF2 y TGFB1 mostraron una expresión similar entre los músculos y razas analizadas, al igual que se observó que no había diferencias en el contenido de colágeno total y soluble. Por último, atendiendo a la expresión de los genes miogénicos y la mioquina estudiados, MyoG no presentó diferencias entre las razas Pirenaica y Frisona y los músculos LT y MS. Sin embargo, para el músculo MS de terneros Frisones, la expresión de Myf5 resultó ser mayor en comparación con los terneros Pirenaicos mientras que la expresión de MyoD fue mayor en el músculo LT de ambas razas. La expresión de la mioquina Mstn fue mayor en los dos músculos de la raza Pirenaica mientras que para los terneros Frisones, se expresó más en el músculo LT que en el MS. Los resultados de expresión génica cuantificados por medio de la técnica de PCR cuantitativa a tiempo real (RT-qPCR) utilizada en el presente trabajo, pueden verse afectados por distintos factores, aparte del animal, del tejido o del tratamiento experimental ensayado, relacionados con la variación asociada al trabajo experimental. . Por lo tanto, en orden a optimizar el diseño experimental y lograr un análisis más preciso de los resultados, en cada estudio se realizó un análisis de variabilidad de los diferentes factores que afectan los resultados de RT-qPCR. Este estudio indicó que los factores analíticos que aportan mayor variabilidad a la expresión génica fueron la muestra (réplica en el muestreo) y la etapa de RT. Avances en la tecnología de secuenciación de ADN y los más bajos costes de la misma han facilitado la identificación de genes virales que pueden jugar un papel importante en el proceso de infectividad del SeMNPV. En conclusión, los resultados presentados en esta tesis profundizan nuestro conocimiento en la diversidad genética y genotípica de SeMNPV, y de los baculovirus en general, y puede ayudar en el futuro a la mejora de las estrategias de control biológico basadas en baculovirus.Publication Open Access Genetic reductionist approach for studing the two-component signaling system in Staphylococcus aureus(2014) Villanueva San Martín, Maite; Lasa Uzcudun, Íñigo; Toledo Arana, Alejandro; Producción Agraria; Nekazaritza EkoizpenaStaphylococcus aureus es una bacteria ubicua capaz de colonizar una gran variedad de ambientes. En el hombre, S. aureus coloniza las fosas nasales, piel de las axilas, ingles, garganta o incluso el tracto intestinal. Se calcula que un 20% de las personas adultas son portadores nasales de S. aureus. En determinadas circunstancias, la bacteria es capaz de atravesar la barrera epitelial y alcanzar los órganos internos. Cuando esto ocurre, S. aureus se convierte en un patógeno muy versátil capaz de causar enfermedades muy diversas, que pueden ir desde infecciones leves como forúnculos o abscesos hasta enfermedades graves como endocarditis, osteomielitis, neumonía o síndrome del shock tóxico. El desarrollo de S. aureus en distintos ambientes requiere que la bacteria sea capaz de sensar las condiciones ambientales, transmitir los estímulos al citoplasma y activar los cambios necesarios para adecuar la fisiología a dicho ambiente. El principal mecanismo para sensar y responder a las señales ambientales en bacterias son los sistemas de dos-componentes (TCSs). Los TCSs están formados por un sensor de membrana o histidinekinase (HK) y un regulador de respuesta citoplásmico (RR). En el proceso de activación, el sensor recibe su señal específica y se auto fosforila en un dominio histidina. A continuación el fosfato es transferido al residuo aspártico del RR que se encuentra en el citoplasma. De esta forma, el RR se activa y desencadena una respuesta que será acorde a la señal recibida. Normalmente, una bacteria posee varios TCSs, siendo su número proporcional al tamaño del genoma, al número de ambientes distintos en las que es capaz de crecer y a la complejidad de su diferenciación celular. Así, bacterias que viven en ambientes muy constantes, como las bacterias intracelulares estrictas carecen de TCSs, mientras que bacterias que viven en ambientes diversos pueden poseer cientos de ellos. En relación con el número y la función de los TCSs existen varias preguntas que hasta ahora no han sido analizadas: ¿cuántos TCSs necesita una bacteria de vida libre? ¿Son necesarios los TCSs cuando la bacteria crece en un ambiente constante? ¿Existe activación cruzada entre TCSs distintos in vivo? Para responder a estas preguntas y realizar un estudio global de los procesos celulares controlados por los TCSs, en esta tesis hemos realizado una aproximación genética reduccionista usando como modelo dos cepas genéticamente no relacionadas de S. aureus. El trabajo ha consistido en la deleción completa de los 15 TCSs no esenciales que posee S. aureus y la mutación del sensor (WalK) del TCS walKR, cuya deleción completa resulta letal. Las bacterias resultantes carecen del sistema sensorial y su obtención demuestra que en condiciones ambientales constantes estos sistemas son dispensables para la vida de S. aureus. Los mutantes deficientes en los TCSs muestran niveles de crecimiento indistinguibles a los de la cepa salvaje a 37ºC y 44ºC y un patrón metabólico similar. En cambio, los mutantes tienen deficiencias en el crecimiento a 28ºC, pierden la capacidad de reducción de nitratos, muestran mayor sensibilidad al Tritón X-100 así como una menor capacidad para sobrevivir en el ambiente e invadir células. Así mismo, los mutantes tienen reducida su virulencia y capacidad de colonizar órganos en un modelo de infección de ratón. Todos los fenotipos del mutante deficiente en los TCSs podían ser restaurados por la expresión ectópica de un único TCS indicando que cada uno de los fenotipos depende de un único TCS. Finalmente, la cepa deficiente en los TCSs ha sido utilizada como una plataforma para el estudio de la especificidad de transmisión de señal in vivo, un concepto que en inglés se denomina ‘cross-talk’ y que hasta ahora había sido estudiada in vitro. Para ello, hemos establecido una sencilla metodología que consiste en la complementación del mutante deficiente en TCSs con una colección de plásmidos que contienen una combinación de la familia de HKs y un RR. El análisis de las cepas complementadas nos ha permitido identificar la existencia de activación cruzada entre GraS y ArlR. Esta activación cruzada tiene lugar incluso en presencia de sus correspondientes parejas, la HK ArlS y el RR GraR. Teniendo en cuenta que durante este análisis global sólo hemos detectado activación cruzada entre estos TCSs, la conclusión de nuestro estudio es que la activación cruzada entre los TCSs puede ocurrir in vivo, pero no es frecuente. En el futuro las cepas deficientes en los TCSs, o cepas derivadas conteniendo únicamente uno de ellos, servirán para identificar el regulón que controla cada TCS o para identificar nuevos fármacos que bloqueen específicamente a los TCSs.Publication Open Access Identification, characterization and evolutionary history of the Escherichia coli glycogen operon(2014) Almagro Zabalza, Goizeder; Pozueta Romero, Javier; Baroja Fernández, Edurne; Producción Agraria; Nekazaritza EkoizpenaRepresenting one of the major storage carbohydrate in many bacteria, glycogen is a branched homopolysaccharide of α-1,4-linked glucose subunits with α-1,6-linked glucose at the branching points that accumulates under conditions of limiting growth when an excess of carbon is available and other nutrients are deficient. The exact role of this polyglucan in bacteria is not as clear-cut as in animal and yeast cells, but some studies have linked glycogen to extended bacterial survival, symbiotic performance, colonization and virulence. It is widely accepted that genes involved in Escherichia coli and Salmonella enterica glycogen metabolism are clustered in two tandemly arranged operons: glgBX (encompassing the genes coding for glycogen branching (GlgB) and debranching (GlgX) enzymes), and glgCAP (encoding the GlgC and GlgA anabolic enzymes, as well as the catabolic glycogen phosphorylase (GlgP)). However, the data regarding regulatory aspects of the expression of glycogen genes in E. coli are contradictory, thus questioning the presence of two operons. To get inshight into the trascriptional organization of glycogen genes, in the first chapter of this work I characterized glg genes transcription using RT (reverse transcriptase)-PCR approach. This analysisW revealed that E. coli cells possess transcripts comprising the five glgBXCAP genes. glg::lacZY expression analyses in cells lacking the region immediately upstream of the glgB gene revealed an almost total abolishment of glgB, glgX and glgC expression and a reduced expression of glgA and glgP. Similar type of analyses showed that glgA and glgP expression was almost totally abolished in cells lacking glgA upstream sequences, including glgC, glgB and the asd-glgB intergenic region upstream of glgB. All the data indicate that the five glgBXCAP genes are transcribed in a single transcriptional unit under the control of promoter sequences upstream of glgB and that an alternative suboperonic promoter driving glgA and glgP expression is located within glgC. Using computer searches for putative bacterial promoters and 5¿ RACE (rapid amplification of cDNA ends) techniques I identified the -35 and -10 sequences of both promoters as well as the trasnscription start sites. Finally, I measured glg::lacZY expression on cells lacking the relA or phoP regulatory genes. These analyses indicated that both glgBXCAP operon and the suboperonic promoter form part of RelA and PhoP-PhoQ regulons. To gain insight into the origin and evolutionary history of E. coli glgBXCAP operon and of its constituent genes, in the second chapter of this work I carried out a detailed comparative analyses of presence, copy number and arrangement of glg genes in 265 gammaproteobacterial species. These analyses revealed the occurrence of large variations in glg homolog copy number and arrangements. Subsequently, I carried out a phylogenetic analysis of glg genes of selected Gammaproteobacteria and I also explored the phylogenetic relationships of gammaproteobacterial glg genes with those of representative species of the main bacterial groups. I found an important discrepancy between the evolution of glg genes and the order of organismal descent, inferred from 16S rRNA analysis, indicating that glg genes have undergone a complex evolutionary history in which horizontal gene transfer have played an important role. However, I detected a notable exception constituted by Enterobacteriales/Pasteurellales (E/P) glg genes which show a strict vertical inheritance. These analyses also revelaed that E/P glg genes are related with glg genes of phylogenetically distant betaproteobacterial species Varivorax paradoxus S110, Thiomonas intermedia K12, Lepthotrix cholodnii SP-6 and Thauera mz1t. The genomic context analysis indicated that the glgBXCAP arrangement is conserved in the E/P group and interestingly, that the above mentioned betaproteobacterial species possess glgBXCAP and/or gene clusters very similar to glgBXCAP. A su vez, la fertilización nitrogenada, además de su relación con el rendimiento del cultivo, influye de manera fundamental en la síntesis y acumulación de estas proteínas en el endospermo del grano. El aporte de N por encima de la dosis óptima para el rendimiento en Triticum aestivum L. cv. Berdún incrementó la concentración de N en grano y harina, los contenidos de gliadinas y gluteninas, así como la extensibilidad (L) y la fuerza (W) de la masa. Los contenidos de gamma-gliadinas y de gluteninas (tanto de alto (HMW) como de bajo peso molecular (LMW)) fueron los que mejor estimaron L y W, respectivamente, independientemente de la campaña y otras condiciones de cultivo. El cultivo de trigo en regadío permite obtener altos rendimientos pero, sin embargo, puede suponer una reducción de la calidad harino-panadera debido al efecto de dilución de la proteína. A pesar de la aplicación de dosis altas de N, las pérdidas de N por lixiviación de nitratos fueron en todos los casos inferiores al 5% del N total disponible para la planta, debido a que la moderada lluvia invernal y el ajuste del riego a las necesidades del cultivo limitaron el volumen de drenaje. En general, la eficiencia del N tendió a empeorar al aplicar dosis muy altas, si bien se observaron variaciones entre años de cultivo relacionadas con el aporte de N por el propio suelo. Tomando las cuatro variedades del ensayo en conjunto, ni el contenido de gamma- gliadinas, que se había mostrado como un buen estimador inter-campaña en el caso de cv. Berdún, ni cualquiera de los otros tipos proteicos resultaron de utilidad para explicar el valor de L. Sin embargo, se consiguió mejorar dicha estimación a través de cálculos basados en el contenido de cada una de la tres subfracciones (gammaA, gammaB, gammaC) que componen las gamma-gliadinas. El contenido de HMW-gluteninas se comportó como un buen estimador de W, a pesar de las diferencias entre variedades en su composición alélica. Además, las omega- gliadinas mostraron también una buena correlación con W, que podría estar relacionada con la estrecha asociación entre los loci Gli-1 y Glu-3. Gracias a dicha correlación, las omega-gliadinas podrían tener utilidad como marcador en programas de mejora genética. Una composición particular de las gamma-gliadinas que sea especialmente favorecedora de las propiedades extensibles de la masa podría estar relacionada así mismo con valores bajos de W, aun cuando la composición alélica de las HMWgluteninas de dicha variedad presente a priori una gran aptitud para destacar por sus cualidades de fuerza. La humedad del grano de trigo varió durante su almacenamiento hasta alcanzar la humedad de equilibrio en función de la temperatura y humedad relativa de la atmósfera circundante. Condiciones simultáneas de alta temperatura (30ºC) y alta humedad relativa (75%) provocaron un importante descenso del peso específico del grano, así como de L, mientras que ocasionaron un aumento de la tenacidad (P) y W. Estos cambios en la calidad harino-panadera pueden estar relacionados con las reacciones de intercambio disulfuro-sulfhidrilo en los polímeros de gluteninas. Además, la actividad alfa-amilásica disminuyó bajo cualquier condición de almacenamiento, pero especialmente cuando el grano se mantuvo a una alta temperatura. Por otro lado, el grano almacenado durante varios meses en las condiciones habituales presentes en un clima mediterráneo no experimentó modificaciones de importancia en su calidad harinopanadera.Publication Open Access Interference of iflavirus in SeMNPV as a biological control agent(2017) Carballo Palos, Arkaitz; Caballero Murillo, Primitivo; Murillo Pérez, Rosa; Williams, Trevor; Producción Agraria; Nekazaritza EkoizpenaLa rosquilla verde, Spodoptera exigua (Hübner) (Lepidoptera: Noctuidae), es una especie polífaga ampliamente distribuida por todas las zonas templadas del mundo, incluyendo España, donde se ya ha establecido, causando grandes pérdidas económicas en cultivos hortícolas de invernadero. Como alternativa al control químico, el nucleopoliedrovirus múltiple de Spodoptera exigua (SeMNPV, Baculoviridae) se ha propuesto, por su especificidad y eficiencia, como una alternativa preferente para combatir las plagas de S. exigua en el ámbito de la producción integrada o biológica. La aplicación del virus en campo no solo mata a un elevado porcentaje de las larvas, sino que las que sobreviven al tratamiento adquieren una infección subletal que es transmitida a los individuos de las siguientes generaciones favoreciendo así el control mediante SeMNPV de estas poblaciones de S. exigua. Las infecciones encubiertas son un fenómeno muy habitual en las poblaciones naturales de insectos. De hecho, en las poblaciones de campo de S. exigua, se ha detectado un amplio complejo de virus mediante el uso de nuevas técnicas de secuenciación (Next-Generation Sequencing, NGS). Concretamente , en las poblaciones almerienses de S. exigua se han identificado dos nuevos virus de RNA de la familia ltlaviridae: iflavirus 1 (SelV-1) e iflavirus 2 (SelV-2). Ambos iflavirus se encuentran con relativa frecuencia produciendo infecciones mixtas con el SeMNPV . Aunque se sabe que estos virus no producen infecciones letales en los insectos, se desconoce los efectos que estas tienen sobre el insecto huésped y como interfieren sobre la capacidad insecticida del SeMNPV como agente de control biológico. El objetivo de esta tesis ha sido determinar algunos aspectos de las interacciones de los iflavirus SelV-1 y SelV-2, que infectan naturalmente a poblaciones de S. exigua, con el SeMNPV, que ha sido desarrollado como bioinsecticida para combatir las plagas causadas por S. exigua. En primer lugar, se estudió la prevalencia y abundancia de SelV-1 y SelV-2 en adultos de S. exigua de diferentes orígenes geográficos, para establecer su importancia en poblaciones naturales y experimentales de la plaga. Se determinó que ambos iflavirus infectaban de manera persistente a seis poblaciones de S. exigua de diversos orígenes establecidas en cautividad, aunque con variaciones en la abundancia relativa de ambos iflavirus según su procedencia. En estudios previos se había observado que las infecciones letales del SeMNPV en huéspedes infectados por SelV generaban OB (cuerpos de oclusión) con iflavirus asociados. Esta asociación mejora la estabilidad del iflavirus fuera del huésped y su transmisibilidad e infectividad. En cambio, las propiedades insecticidas de los OBs asociados a SelV se vieron reducidas. En concreto, se observó que la presencia de SelV disminuye la patogenicidad (CL50) de OBs de SeMNPV, aunque no hubo variaciones significativas en el tiempo letal del virus (TMM) o en la producción de 08 por larva en el momento de su muerte. En larvas coinfectadas con el SeMNPV y suspensiones de iflavirus enriquecidas en SelV-1, SelV-2 o una mezcla de ambos, se han estudiado aspectos como la patogenicídad, tiempo letal, producción de OBs tras la muerte de la larva y la prevalencia del SeMNPV en adultos supervivientes a la infección. La concentración letal media (CLso) del SeMNPV disminuyó en presencia de SelV, aunque el tiempo medio de mortalidad no resultó afectado. La producción de OBs fue significativamente inferior en los individuos coinfectados. En larvas de S. exigua del cuarto estadio coinfectadas con SeMNPV y SelV se observó una reducción del incremento de peso explicando así la diferencia de producción de OBs por larva. Por último, la prevalencia de SeMNPV no se vio modificada por una coinoculación con iflavirus, pero la carga viral del SeMNPV aumentaba con la presencia de SelV-2 con respecto al control y a SelV-1. Los OBs producidos en larvas de S. exigua coinfectadas por SeMNPV e iflavírus presentaban características físicas diferenciales que nos permitió separar dos subpoblaciones de OBs en función del número de SelV-1 asociados a los OBs. Estas dos subpoblaciones de OBs mostraban distinta densidad específica por lo que fueron separados en un gradiente de sacarosa. OBs con menor densidad específica presentaban un menor número medio de genomas por OB del SeMNPV debido a una mayor presencia de genomas de SelV-1.Aunque el número de ODVs por 08 no fue significativamente distinto en ambas subpoblaciones de OBs,sí se pudo demostrar que el número medio de nucleocápsidas por ODV fue menor en los OBs que llevaban asociados un mayor número de genomas de SelV-1. Este resultado está en consonancia con la baja infectividad que presentan los OBs asociados a iflavirus detectada anteriormente. Por último, y debido a la importancia de iflavirus en las poblaciones de S. exigua, se estudió como afectaba la infección por iflavirus a algunas de las características biológicas de S. exigua. Se comprobó que las infecciones del SelV-1 afectaron negativamente a la ganancia de peso de las larvas y pupa y la supervivencia del adulto, comparado con insectos no tratados. Sin embargo, la inoculación del SelV-2 no produjo variaciones en ninguno de los parámetros estudiados. El análisis de la evolución de la infección por SelV a lo largo del desarrollo larvario, de pupa y adulto del huésped reveló aumentos importantes en la carga del SelV-1, mientras que el SelV-2 se mantuvo siempre a niveles bajos (basales). Las larvas de S. exígua con infecciones persistentes por SelV-1, naturales o inducidas , presentaron una mayor susceptibilidad al SeMNPV. El valor de la CLso del SeMNPV para las larvas con infección persistente por SelV-1 fue más de 4 veces menor que las larvas libres de SelV-1, mientras que el TMM se redujo en 12 horas. A parte de estos efectos positivos, las infecciones persistentes de SelV-1 también pueden afectar negativamente a ciertas características del SeMNPV como son la capacidad insecticida de los OBs asociados a SelV y la transm isión horizontal del SeMNPV en el medio. La asociación de los iflavirus puede afectar a la seguridad del SeMNPV como agente de control biológico ya que estos iflavirus guardan una estrecha relación con otros virus de RNA patógenos para humanos (hepatitis, polio, etc.). Todo ello nos lleva a concluir que las infecciones de iflavirus en las poblaciones de S. exigua pueden ser un inconveniente para la bioseguridad y para la producción a gran escala de bioinsecticidas, que actualmente se basa en el uso de líneas de insectos vivos los cuales deberían estar libres de infecciones.Publication Open Access Post-transcriptional regulation mediated by 3’-UTRs in bacteria(2014) Ruiz de los Mozos Aliaga, Igor; Toledo Arana, Alejandro; Lasa Uzcudun, Íñigo; Producción Agraria; Nekazaritza EkoizpenaThe presence of regulatory elements in the 3’ untranslated region (3’-UTR) of eukaryotic mRNAs controlling RNA stability and translation efficiency is widely recognized. In contrast, the relevance of 3’-UTRs in bacterial mRNA functionality has been disregarded. Here, we report evidences showing that around one-third of the mapped mRNAs of the major human pathogen Staphylococcus aureus carry 3’-UTRs longer than 100-nt and thus, potential regulatory functions. We also found that most of the long 3’-UTR ends in a Rho-independent transcriptional terminator. Based on this information, it is possible to predict 3’-UTRs in any bacteria. Thus, we analysed 25 genomes and found that 3’-UTRs longer than 100-nt are broadly distributed in prokaryotes. To evaluate the role that 3’-UTRs may play in controlling mRNA expression, we selected the long 3’-UTR of icaR mRNA, which encodes the repressor of the main exopolysaccharidic compound of the S. aureus biofilm matrix. We showed that base pairing between the 3’-UTR and the Shine-Dalgarno (SD) region of icaR mRNA interferes with the translation initiation complex and generates a double-stranded substrate for RNase III. We also unveiled that the icaR 5’-UTR controls the 5’-3’-UTRs interaction in response to temperature. At environmental temperature (23ºC), a three way-helical junction structure, generated by pairing of internal sequences from 5’-UTR and ORF regions, impairs the 5’-3’-UTR interaction, causing the accumulation of IcaR repressor and the inhibition of biofilm development. In contrast, at the human body temperature (37ºC), this structural conformation opens allowing the interaction of the 5’- and 3’- UTRs that inhibited IcaR translation leading to biofilm production. Our findings provide a singular example of a new potential post-transcriptional regulatory mechanism to modulate bacterial gene expression in response to temperature shifts through the interaction of a 3’-UTR with the 5’-UTR of the same mRNA.Publication Open Access Regulation of multiple infection in alphabaculoviruses: critical factors that determine success(2014) Beperet Arive, Inés; Caballero Murillo, Primitivo; López Ferber, Miguel; Producción Agraria; Nekazaritza EkoizpenaThis thesis is focused in the ability of different baculovirus species to coinfect a particular host. I investigate whether the co-occlusion of different species is allowed and if it confers some advantage to the viruses, like the generation and maintenance of the viral heterogeneity in ecosystems where two or more virus species are present. Furthermore, as co-infection with different species implies sharing of host resources, we would like to explore the mechanisms (if any) regulating co-infection. Does a virus present in a given cell produce a signal that blocks other virus infection? Can this signal discriminate in function of the relatedness of the genomes? The existence of a temporal window that may allow coinfections and after which the organism becomes refractive to a second infection was analyzed, both in vivo and in vitro. This work also studies, in depth, the factors involved in the establishment of the block to infection by the second virus, such as temporal influences or cellular rearrangements. In a second part, the complete sequence of a Nicaraguan isolate of the SfMNPV is shown and compared with the sequences of this virus that had been previously published. In order to increase our understanding of the virus and its evolution and adaptation to its natural host, we studied the functionality of a unique gene present only in SfMNPV (sf32), some genes suggested to have a host-dependent function (sf68, sf95 and sf138) and a gene undergoing positive selection (sf122).Publication Open Access Situación epidemiológica y sanitaria de la salmonelosis porcina en la C.F. de Navarra y contribución al conocimiento de la patogénesis(2015) Sánchez Alarcón, Samanta Rita; Grilló Dolset, María Jesús; San Román Aberasturi, Beatriz; Producción Agraria; Nekazaritza Ekoizpena; Gobierno de Navarra / Nafarroako Gobernua: IIQ14064.RI1El objetivo general de esta tesis doctoral fue analizar la situación epidemiológica y sanitaria de las infecciones por Salmonella spp. en una población representativa del ganado porcino de cebo y en cerdas reproductoras de producción intensiva de la C.F. de Navarra, así como analizar en los mismos animales distintos aspectos de la infección con transcendencia epidemiológica. Como resultado, se observó una baja prevalencia de salmonelosis tanto en los cerdos de engorde como en las cerdas reproductoras de Navarra y tanto en MLN como en heces. Esto garantiza un estado sanitario satisfactorio para la obtención de productos alimenticios de buena calidad sanitaria, situando al sector porcino de la C.F. de Navarra en un nivel competitivo, tanto al nivel nacional como internacional. El ganado reproductor no se pudo relacionar como fuente de infección activa de Salmonella para los cerdos de engorde. La serología mostró muy escasa concordancia con la microbiología, tanto a nivel individual como de granja, lo que limita su utilidad práctica para el control de la salmonelosis, aún menor en las cerdas reproductoras. Además, sólo en una pequeña proporción (10,5%) de los cerdos de engorde analizados se pudo sospechar una posible relación entre la infección ganglionar y la excreción del patógeno en heces. En el último Capítulo, se demuestra la existencia de infecciones simultáneas por varias cepas de Salmonella, lo que puede plantear distintas cuestiones sobre la epidemiología y patogénesis/inmunogenicidad de las infecciones por este patógeno en el ganado porcino, así como sobre la posibilidad de un origen común para múltiples cepas en los brotes de salmonelosis humana.Publication Open Access Spodoptera frugiperda nucleopolyhedrovirus: the basis for a biopesticide product in Colombia(2013) Barrera Cubillos, Gloria Patricia; Caballero Murillo, Primitivo; Simón de Goñi, Oihane; Producción Agraria; Nekazaritza EkoizpenaSpodoptera frugiperda (Lepidoptera: Noctuidae) es una plaga que puede causar pérdidas de hasta un 60% en las producciones de maíz en Colombia. El nucleopoliedrovirus múltiple de S. frugiperda (SfMNPV: Baculoviridae) es una prometedora alternativa al uso de insecticidas químicos. El objetivo del presente trabajo fue establecer las bases científicas para el desarrollo de un nuevo biopesticida a partir de un SfMNPV autóctono de Colombia. Este estudio constituye la base para el desarrollo tecnológico de un biopesticida a base del SfMNPV y se propone como un componente para los futuros diseños de programas de control integrado de plagas del maíz en Colombia.Publication Open Access Study of the molecular mechanisms underlying Bap-mediated cell-cell interactions in Staphylococcus aureus(2016) Taglialegna, Agustina; Lasa Uzcudun, Íñigo; Valle Turrillas, Jaione; Producción Agraria; Nekazaritza EkoizpenaLa mayoría de los microorganismos son capaces de vivir en comunidades sésiles, siendo esta forma de crecimiento bastante más frecuente que la forma de vida planctónica. En estas comunidades microbianas, conocidas como biofilms, las células crecen adheridas a un sustrato y embebidas en una matriz exopolimérica que ellas mismas producen, y que confiere numerosas ventajas a la población: integridad estructural, protección ante factores externos, y control de la absorción de nutrientes. La composición de esta matriz extracelular es sumamente compleja, variando entre diferentes especies bacterianas y siendo muy susceptible a los cambios que puedan ocurrir en el ambiente circundante. Aproximadamente el 97% de la matriz es agua; el resto es una mezcla de nutrientes, metabolitos, productos de la lisis celular y polímeros secretados (polisacáridos, lípidos, DNA, proteínas). Staphylococcus aureus, una bacteria comensal y patógena causante de numerosas infecciones agudas y crónicas tanto en animales como en humanos, tiene la capacidad de desarrollar biofilms sobre una gran diversidad de superficies vivas e inertes. Esto representa para la bacteria un importante factor de virulencia que aumenta su persistencia y patogenicidad. Por ello, la sociedad científica ha dedicado grandes esfuerzos a lo largo de las ultimas décadas en descifrar la composición de la matriz extracelular estafilocócica, las características estructurales de sus elementos, así como las vías de regulación y los procesos moleculares que controlan su composición. Estudios recientes han puesto de manifiesto que las proteínas son uno de los componentes mayoritarios de la matriz extracelular de S. aureus, sin embargo, actualmente poco se sabe acerca de los aspectos relacionados con su organización espacial en la matriz del biofilm y de las interacciones moleculares con otros componentes de la matriz extracelular o de la célula huésped. En el presente trabajo, hemos estudiado los mecanismos moleculares mediante los cuales la proteína Bap (Biofilm associated protein) es capaz de inducir la interacción intercelular en S. aureus. Bap es una proteína de alto peso molecular que se encuentra anclada covalentemente a la superficie bacteriana mediante un mecanismo dependiente de la enzima sortasa. Hemos determinado que la proteína Bap interconecta células de S. aureus a través de un proceso de autoensamblaje que da lugar a agregados de tipo amiloide en respuesta a determinadas condiciones ambientales. Mas específicamente, nuestros resultados indican que Bap sufre un procesamiento en el que se liberan fragmentos que contienen la región N-terminal. Esta región tiene una conformación de tipo glóbulo fundido (molten-globule) que cambia a una estructura rica en láminas β cuando el pH se acidifica. El estado glóbulo fundido de los fragmentos N-terminales de Bap se caracteriza por poseer una estructura terciaria poco organizada. Sin embargo, cuando se organiza en laminas β tiene tendencia a polimerizar para formar fibras de tipo amiloide. La transición de Bap desde glóbulo fundido a lamina-β no ocurre en presencia de calcio. La unión del calcio a los dominios EF-hand presentes en la región N-terminal de Bap estabiliza la conformación de glóbulo fundido impidiendo la transición a lamina β y el subsecuente ensamblaje de las fibrillas amiloides. Estos resultados indican que Bap juega una doble función en el proceso de formación del biofilm, primero como sensor de condiciones ambientales externas, y segundo como modulo para la construcción de un andamiaje proteico que sustente la matriz del biofilm en determinadas situaciones ambientales. Este comportamiento multicelular dependiente de pH está conservado en proteínas Bap presentes en otros estafilococos coagulasa negativos. La existencia de proteínas homólogas a Bap en otras bacterias sugiere que este mecanismo de agregación amiloide como estrategia para formar la matriz del biofilm, está conservado en bacterias.
